The spies notice their boss, Jerry, behaving oddly and soon uncover that an evil scientist, Dr. V, has hijacked his mind. To save him, they find themselves miniaturized and navigating through Jerry's body in a tiny sub, reminiscent of the movie "Fantastic Voyage."
